Opponent does NOT place a ship...
I place full defense, heroes and a ship. They only placed heroes which I took out 5/6, but NO ship. Auto win for me or could they win because I cannot achieve as high of a total score as they might?

I think a lot of people don't understand when someone doesn't put down defense, it's a net loss. Defense is, what, 90 banners? A win on attack gets you at most 64 banners. So you have the advantage as you also automatically got the banners for taking the territory. Always set defense, even a crap team because you will gain more banners than your opponent even if he gets max banners from the attack. Only thing that sucks is you miss out on the credits for a win, and on more banners to add to your total which can matter for placement.
