This is pure speculation, but the fact that the boxes contain the Leviathin Reqs may be the reason they were missing in the first place....

Yes, I was also thinking that could be the case. Still, would be nice to get back those 6 missing crates. Like I said, free is free, so no big deal if not.
I noticed the datamine from today's update mentioned a June mystery chest and, lo-and-behold, there it was in the webstore (it was not there this morning).
Guess they just forgot to add it for the first 6-7 days of the month?
Edit: At least one guild member is saying they don't see it but I definitely got two Maul shards, 50 fleet energy, and random stuff.
What's the point of "Remember me on the device" if it does nothing at all, and now I don't even get a code sent to my LINKED email address
The "remember me" only lasts a day.... I have had issue with it as well, try this:
1 - Click "I have connected in game"
2- Input email
3- Click "resend code"
4- Back out and repeat until you get a code in your email
5- Back out AGAIN, then go back in and put the code in
6- Don't skip a day because you might have to do this again
