Allies assist you in battle, you get to choose that allies top character so having a ton of allies gives you a good choice of toons to borrow helping you complete your mission
Currently the ally system is mostly just placeholder. You can borrow a hero but with many people using only one of maybe 3 or 4 heroes it isn't worth much.
