I think it really comes down to synergies. If he had the clone tag, people would be asking why it makes any sense for him to gain synergy under an Anakin lead or fighting alongside clone troopers, who certainly wouldn't have viewed him as a part of their brotherhood.
I suppose one could use the same argument against some scoundrel synergies, but part of being a scoundrel is being unpredictable. For example, Han and Chewie, and Boba were all hired by Jabba for various tasks.
