  An ally will assist either way regardless of what level I have his ability at. My question is will the Fives hit or the assister's hit make any difference if I have Fives special at level one or level six since I have no other clones?

  Fives doesn't hit too hard as is. Every bit of dmg helps is you're using him for your A team.

  I think this link may help you. The correct answer to your question is yes. There is a difference between lvl 1 and lvl 7 even if there are no other clones on your team.
