That's the whole point. Full clears aren't supposed to be automatic. You have to use strategy and make difficult choices with your roster. Until they added more teams per zone, we had way too many teams available so everything was just an efficiency contest because we had so many extra teams available.

Have one territory where the pilots fight without their ships
Doesn't really solve the problem with weak pilots that were geared up / reliced solely for buffing their ships or unlocking Executor.
