Is it true using characters like qui gon jinn ig86 or genosian soldier will not call in a character whose base attack can stun, such as Royal Guard? If so what about captain phasma can her auto bonus attack not come from R.G.

No, before the change there was a high chance that any attack that would call an ally to support would attempt to call a Stunned character so you would lose out on the assist.
The change they just put in now ignores Stunned characters when choosing which character will assist.
