Immunity to a thing means the thing still happens, but has no effect. So Han puts the stun on Jyn, then the game checks Jyn's ability and turns the stun into nothing. It isn't that Han's stun was resisted, it's that it had no effect.

Speed only matters for filling that percentage. It's the percentage that determines who goes, not the speed.
